Fallout 3 literally forced you to join and work with a faction whereas fallout 2 does not.

Being unable to side with the enclave in anyway even if its just a fallout 1 let them win ending ala the master is a glaring issue fallout 2 s storyline imo.
However although he appears only in the first game of the series the master is mentioned in most fallout games with the exception of fallout 4 and fallout 76.

As long as you complete all of the prep quests for both factions up to siding with x for both sides as you ve done then you shouldn t miss out on any significant rewards.
For most players the fallout 76 faction choice between raiders or settlers is determined by loot.

However i m not sure about the settlers but the raiders do give an opportunity for a 3 aa plasma gun called the slug buster if you re friendly with ra ra.
